Accessing the files in a different way allowed the games to work. The problem was related to using the Boot Camp driver for accessing HFS+ drivers. You will see a straploader saying Project M 3.6. The Project M Launcher will boot select Launch Game. Boot up Brawl and go to the Stage Builder. Move the contents of that folder to your SD Card.

I have tried dumping the game multiple times, editing it in Wiiscrubber (deleting partitions, scrubbing, trimming.) or leaving it alone, and I've tried different revisions (with different compilers) of Dolphin in IL and not IL, in 64-bit and 32-bit, and on two different computers (albeit both Macs running Boot Camp).
